You should be able to move the physical files elsewhere as they are all in a directory. I've had to manually link other audio files and audiobooks not initially imported into iTunes into the library and have been able to do so.
As to the issue of downloading off the iPod... it does only seem to go the one way. iPod is brought up to date to match whatever the computer contains. As mentioned above, I'm not aware of a preference to tell the computer to copy the iPod and make the computer match those contents.
